It depends on what sort of server you intend to install. In general, BSD may be a better choice than Linux in several areas.
For web server, FreeBSD is owning the crown for stability. If you visit netcraft.com, you can find the statistics on the top ten long lasting servers. Most of them are running FreeBSD.
For absolute security, OpenBSD is the best choice. On the other hand, NetBSD may support many old hardware.
In your scale of application is not big, Linux is right for you. Consider that you are not familiar with both BSD and Linux, you should make the choice base on what resources are mostly available to you. Resources including written (printed) books, locations or forums where you can find most answers.
